You could write a script:

# anything you want done before starting emacs goes here
# commands to run after Emacs exits go here

Then make sure the script is in your path and run it instead of invoking emacs
directly, or in your ~/.bash_profile file,
alias emacs=your_script
substituting the name of the script in the above line.
